After reading this, I am still slightly confused by the urban and rural tiles and the quarters from the unique quarters. Where do wonders fall onto this category. Are the civ wonders considered the unique quarters for that particular civ like Greek or Roman Jupiter's Temple that has two parts or requirements plus altar giving a unique bonus to that city

Not true about unit upgrades as commanders they have an upgrade arrow in the commanders view on the very left side of the screen if you have the gold and technology you can upgrade your units right in the commanders screen. The units stack up to 4 units until you unlock the last two slots making it six per commander but I haven't figured out how to unlock them yet.
