Nevermind, I figured it out. I had to alt+f4 the game and redo the fight before the door. Apparently one of the guys clipped through the ground or something, because I was still having combat music until I alt+f4ed.

The door is now open for me.

So, I made it to the Bureau Castle after restoring Josee's fading bond, however whenever I try to open the door I get "It won't open" and I am now locked out until I either open the door, somehow kill myself, or force shut down my game. I don't get why I can't open the door though, as I did everything in this guide.
