Of course, Eida did not use the power of omnipotence to get it done since she cannot control this ability. It only happened subconsciously, just as it did later down the line when she made Kawaki's desire to switch lives with Boruto Uzumaki a reality. At the end of Boruto Part 1, Kawaki and Boruto swapped places because Eida's ability affected the whole world and forced them to see Boruto as Kawaki and vice versa. Since then Kawaki has been living life in Konoha as the son of Naruto Uzumaki. The crazy part about this technique is that even if one realizes the truth, Omnipotence makes it so that it is overwritten in their mind again and again, until the truth is practically impossible to find.

For instance, this ability must have some sort of a counter, and so far, there don't seem to be too many ways to get past it, especially because it continuously rewrites the memories of those affected. However, with time, Ikemoto might reveal a way to break this jutsu, because otherwise, the story can't progress any further. For now, it remains to be the ultimate jutsu in the entire series.
